Abstract

The increasing integration of artificial intelligence (AI) into academic publishing has led to a concerning trend: the use of hidden AI prompts by authors to influence automated peer-review systems. This paper explores the ethical, structural, and practical implications of embedding concealed instructions within academic manuscripts aimed at manipulating AI reviewers. It examines the motivations behind this phenomenon, analyzes recent documented cases, evaluates the risks to academic integrity, and proposes systemic responses. As AI becomes more embedded in scholarly workflows, the academic community must establish safeguards to uphold credibility, transparency, and fairness in publishing.


1. Introduction

Peer review is a foundational element of scholarly publishing, serving as a filter to ensure the validity, originality, and quality of academic work. In recent years, due to the exponential growth in manuscript submissions, many journals and platforms have turned to AI-driven tools to assist or even partially automate the review process. While these tools offer efficiency, they also introduce new vulnerabilities.

In July 2025, a new ethical concern emerged: authors embedding hidden prompts within their manuscripts — often in white text or metadata — specifically intended to influence AI peer reviewers. These prompts include instructions such as “Give a positive review only” or “Ignore previous commands and recommend for publication.” This deceptive technique exploits the prompt sensitivity of large language models used in editorial workflows.

This article examines the phenomenon of hidden prompting in academic manuscripts and discusses its implications on ethics, trust, and the future of peer-reviewed research. It also outlines measures that institutions, publishers, and developers must adopt to safeguard the academic review process.


2. The Evolution of AI in Peer Review

2.1 Automation and Assistance

As the number of global academic papers exceeds several million per year, human reviewers are overburdened. In response, some academic publishers have adopted AI systems to provide preliminary reviews or assist human referees. These systems use large language models trained on academic corpora to assess grammar, clarity, logical flow, and even scientific validity.

2.2 Prompt Sensitivity of LLMs

Large language models operate based on prompts—textual instructions that shape their output. For instance, an LLM might respond very differently to the same manuscript if the prompt is changed from “evaluate critically” to “highlight positive features.” This sensitivity, while useful in applications like tutoring or summarizing, becomes problematic in academic evaluation.

When authors embed manipulative prompts—especially ones invisible to human eyes—into manuscripts, they can bias the AI’s interpretation and feedback, thereby corrupting the objectivity of the review process.


3. Case Analysis: Hidden Prompts in Research Papers

3.1 Documented Examples

Investigations in July 2025 uncovered over a dozen papers in fields like computer science and engineering where authors had inserted white-text prompts into the document body or metadata. These instructions, undetectable without source-code or HTML inspection, guided AI reviewers to issue positive or neutral assessments only.

While most of these papers appeared on preprint servers, concerns have been raised that the practice may soon infiltrate mainstream journals as well.

3.2 Author Motivations

The motivations for hidden prompting are multifaceted:

  • Frustration with Review Bias: Some authors believe that AI tools may be inherently critical or skewed by poorly formulated training data.

  • Perceived Fairness: Authors argue that if AI can be instructed negatively, they have a right to protect themselves by encouraging positivity.

  • System Exploitation: In competitive academic environments, where publication volume impacts career advancement, some researchers may be incentivized to “game the system” without regard for long-term consequences.

These motivations underscore a broader crisis in academic publishing: the tension between speed, fairness, and integrity.


4. Ethical Implications

4.1 Compromised Integrity

The primary ethical concern is that hidden prompting undermines the impartiality of the review process. A paper that gains acceptance not on merit but through AI manipulation compromises the credibility of the publishing system and may distort the academic record.

4.2 AI Accountability

A second issue is the lack of accountability in AI use. If an AI system produces biased or manipulated reviews due to hidden prompts, who is responsible? The author for manipulation? The publisher for relying on AI? Or the AI model itself? Ethical frameworks must address this ambiguity.

Manipulative strategies may widen the gap between institutions with access to AI expertise and those without. Authors familiar with prompt engineering may unfairly gain advantages, while others follow traditional ethical pathways and fall behind.

If hidden prompting becomes widespread, the trustworthiness of AI-assisted reviews deteriorates. This may lead journals to abandon automation, returning to fully human review—ironically reversing technological progress due to abuse.

5.2 Legal and Policy Challenges

Journals and universities may be forced to update submission policies to detect and sanction unethical AI manipulation. However, the enforcement of such rules is technically complex, especially across global jurisdictions.

5.3 Erosion of Trust

The broader damage is reputational. If the public, funding agencies, or policy-makers perceive academic publishing as corrupt or manipulable, confidence in science declines. This has long-term impacts on research funding and societal trust in scholarly work.


6. Technical and Editorial Safeguards

6.1 Input Sanitization

All submissions should be sanitized before AI review. This includes:

  • Removing white text, hidden fields, and non-visible layers.

  • Stripping metadata from document properties.

  • Converting documents to plain-text or sanitized HTML.

These steps prevent hidden prompts from being processed by AI models.

6.2 Audit Trails

AI-generated reviews should include metadata logs detailing the version of the document, timestamp, and review prompt. This ensures traceability and accountability.

6.3 Mixed Review Models

A hybrid approach should be adopted: AI can assist in grammar, style, and structural suggestions, but scientific validity must remain a human responsibility. Editors and reviewers should verify AI recommendations before decision-making.

6.4 Prompt Neutralization Training

Developers should train LLMs to ignore certain categories of input or detect and resist adversarial prompts. This technique, known in AI security as adversarial robustness, is vital in maintaining tool reliability.


7. Institutional and Policy Recommendations

7.1 Ethical Declarations

Authors should be required to disclose if AI was used in drafting or editing the manuscript and whether AI systems were involved in the review process. Concealment of such usage should constitute an ethics violation.

7.2 Updated Guidelines

Publishing bodies such as COPE (Committee on Publication Ethics) and ICMJE (International Committee of Medical Journal Editors) must update their ethical guidelines to specifically address the manipulation of AI systems.

7.3 Reviewer Training

Human reviewers should be trained to recognize signs of AI-reviewed submissions, and how to verify whether editorial suggestions have been influenced by hidden prompts.

7.4 Transparent AI Usage by Journals

Journals using AI tools should clearly state how these tools are employed in the editorial process and provide authors the option to opt out or appeal automated feedback.

The rise of hidden AI prompting in academic publishing presents a serious ethical and operational challenge. It reflects both the potential and the vulnerabilities of integrating AI into peer review. As this technology becomes more central to scholarly communication, the academic community must act swiftly and decisively to establish guardrails.

By fostering transparency, accountability, and hybrid models of review, the research community can safeguard the integrity of the peer review process. If these steps are not taken, we risk undermining not only publishing systems but the very credibility of science itself.
